Weird intermittent problem - JamUp, Audiobus, maybe Apogee Jam

I have the weirdest intermittent problem in what otherwise has been a reliable setup for me to play bass and guitar. I'm using the new iPad Mini, an Apogee Jam with Lightning port cable, and the latest JamUp Pro, AudioBus, and Auria software.

For whatever reason, it looks like the guitar/bass signal is coming through the Apogee, the JamUp, and the Auria software to my headphones. But I don't hear the instrument! And to make it weirder, I'll hear other signals coming through AudioBus and Auria, such as AnyTune playing some Mp3s.

To troubleshoot, I've shut down the software, tried just the JamUp, checked the Microphone settings, and more.

And even weirder, if I give up and disassemble the setup, when I come back in 15 minutes or so, it comes back to good working condition! (My backup is to use my iPhone running JamUp). Maybe the only thing that is different is that the Apogee cable was swapped out for that time to go the 30 pin cable. And then I come back to the iPad with the lightning cable, and it works.

I don't know... this has only happened a few times. And obviously I'm not even sure what piece to really troubleshoot.

Any tips?
