Problem recording Thor into beatmaker

Whenever I have a midi sequence ready to record into BM, it seems to cut off the beginning of the sequence and it shifts the recording so that it no longer beat matches with the midi sequence. I'm having to record two bars (sequence looped twice) and manually cut off the incomplete part in the beginning just to have one complete sequence. I only see this problem with Thor. Does any one know a solution ?
